Shes by far the most shoved aside main character :( The reason Aylee is so shoved aside is likely that Pete wasn't originally planning on keeping her after the Aylee story, so he didn't have a plan for her involvement. Of course, I'm sure he hadn't planned an awful lot of these details back then, so it's not much reason and still disappointing.
