Mohkadun ark. The bug, by taking part of soul of many people, got to have also parts of his soul in those he did so and those got carried by their descendants.

A little bit of K'Z'K's soul remained in Gwynn and he orchestrated it all from the past.

I guess the Destroyer wasn't destroyed after all, just locked away and unable to take control of Gwynn. It turns out it's not so easy to end The End – and if somebody would succeed, it would just end the story prematurely.
